1. The Real World story covers episodes 1 to 12
The story starts when a Digimon named Calamon accidentally drops into the real world from the digital world. Then we meet Takato, who one day after he finds a mysterious blue card and puts into his card reader and before he has time to figure out what the card did he realizes he's later for school. He later discovers the blue card missing and his card reader is now a digivice. That night His drawing of his make-up Digimon, Guilmon, comes to life by his D-Power.
Takato then meets two other Tamers. One is Rika, who is known as Digimon Queen by his friends, relieves her depression by helping her partner, Renamon, to fight and absorb the Digimon's data that keep on appearing in the real world. Those Digimon are called the Wild Ones, they come to the real world to bring chaos, to get revenge or to find a Tamer of their own. Takato learns that having a digivice makes him a Digimon Tamer after he witnesses Rika and Renamon in a battle one night in his dreams.
Takato's parents won't let him keep any pets so he has to find a way to keep Guilmon a secret. The next day he leaves him with a little bread from his parents' bakery and tells him not to leave the cardboard box he was in. Well after a while Guilmon gets bored and comes looking Takato. Takato leaves gym and runs to where all the action was and found Guilmon's box. As he was running he whispers Guilmon. Just load enough that another boy Henry over heard. During his search for Guilmon he soon meets Henry who asks him if Guilmon's a Digimon and soon meets Henry's partner Terriermon. He and Takato soon become close friends.
There is however also secret organization called the Hypnos, run by a man named Yamaki. Hypnos' job is to eliminate Digimon from the face of the earth in order to keep peace. They work to keep the public from finding out about the existence of Digimon. Yamaki learns that there are Digimon who are partnered with the Tamers. He threatens them to take away their partners if they try to interfere with the appearances of Wild Ones (Wild Digimon who appear in the digital world).
One thing the Tamers don't know is that Calamon has the power to make other Digimon digivolve. This affects the Tamers' Digimon greatly, causing them to digivolve to their Champion forms. Another independent Digimon is Impmon, who doesn't seem to be a highly threatening Digimon like other Wild Ones.
B. The Devas story covers episodes 13 to 24
Zhuqiaomon, who is referred to as the Digimon Sovereign, sends a group of Ultimate Digimon called the Devas to the real world in search for the power of evolution. The Devas threaten to destroy the city of Shinjuku, and the Tamers are there to stop them. Along the way, killing Devas one by one, their Digimon gain the power to digivolve to Ultimate, with the help of the blue card and Calamon.
Henry finds out that humans created Digimon and that his dad was one of the people called the Monster Makers who was involved in the project. In his college years, Janyuu and the others didn't finish creating the artificial life forms because their funding ran out. The project was shut down as the result of it, but one Monster Maker, Shibumi, continued with the project secretly in his own time.
Other than knowing the truth about Digimon, the Tamers also knew that the Devas did not like the idea of humans and Digimon being partners or even humans in general. Indramon, one of the Devas, meets Impmon and, thinking that he's sided with the humans, beats him up. Impmon survives the battle but hides from the outside world to avoid embarrassment and humiliation. A mysterious Digimon called Leomon shows up in the real world and a friend of Takato's Jeri who so wanted to be a Tamer felt sure Leomon was hers. But Leomon wanted nothing to do with this!
A sneaky Deva, Makuramon, spies on the Tamers in human form. When Takato comes to know the truth about Calamon, Makuramon captures Calamon and brings him to the Digital World. Leomon tries to save him and but is attacked by another digimon. He falls hurt and Jeri wanting to help him was given a digivice of her own. Leomon then becomes her partner. Now it's up to the Tamers to get Calamon back before he falls into the hands of the Digimon Sovereign.
2. The Digital World story covers episodes 25 to 41
The Tamers, along with Takato's friends Kazu and Kenta, who didn't have partners or digivices tagged along on their journey to the Digital World in search for Calamon. Along the way, they meet new Digimon but are constantly getting separated from one another through tough situations such as data streams. Then they meet a Tamer who disappeared from the real world 10 months ago soon after defeating Rika in a Digimon Card Battle, his name is Ryo. He is partnered with an aggressive Digimon called Cyberdramon. As Ryo put it he's not a cuddly little Digimon you could take to a birthday party!
The Devas still in the process of eliminating the Tamers encounter one Deva after another. One Deva, Caturamon, persuades Impmon to kill the Tamers by offering him the power to digivolve to Mega. Impmon shows up as Beelzemon and he has come close to destroying the Tamers.
Takato and Henry meet Shibumi, who tells them the truth about the bond between the Tamers and the Digimon and the existence of the digivices and the blue cards. And tells them that by riding in this giant D-Arc they can return home.
Two new Tamers appear also in this arc. One is Kazu, who happens upon Guardromon who de-digivolves from Andromon from the fight against Orchimon.
Then there is Suzie, who is brought to the Digital World from a park after seeing a break in digital barrier shows her Takato, Henry and Terriermon flying in a giant D-Arc. She soon meets her future partner a Deva, Antylamon. For reasons unknown even to her she takes a liking to Suzie. But then again it is hard to resist a 6 year old. After Antylamon leaves Suzie to return to her post of guarding the south gate, Makuramon shows and wanting to makeup for his failure with Calamon he tries to take Suzie with him to the sovereign. Suzie's cry for help reaches the Arc Carrying Takato, Henry and Terriermon. Terriermon hears Suzie's cries and the arc changes directions from home to Suzie's location. Suzie's cries also bring Antylamon back. Even though Makuramon tells her to leave the child belongs to him. She could help but wanting to protect Suzie. Soon Takato and the others show up. They see Suzie with Antylamon and realize she's a Deva and fear for Suzie safety. But are shocked when Suzie tells them that she saved her. Then a digivice appears to Suzie and soon afterward the Digimon Sovereign abandons Antylamon for siding with the humans and strips her of her rights as a Deva and returns her to Lopmon.
This shocked everyone. And Henry wasn't happy about this at all. Since Suzie was his little sister. Now he not only has to try to save Calamon but look after his little sister at the same time.
As soon as the Tamers are back together, Beelzemon shows up. The Tamers have to fight him in order to save their own lives. Beelzemon sadly kill poor Leomon. Jeri's heartbroken as he was dying he told Jeri to be brave that she had a lions heart. Angry Takato forces Guilmon to digivolve to Mega, MegaMegidramon, but since the digivolution was forced threw anger, like Tai with SkullGreymon; Guilmon's new form was terrifying. Soon it terrified even Takato and his digivice soon broke apart and disappeared. MegaMegidramon almost destroys the whole Digital World in his fight against Beelzemon. After Beelzemon knocks him unconscious, Takato still wants him to fight. Jeri then yells at Takato for turning the sweet loving and gentle Guilmon into the monster he'd become. Then Takato realizes what he's done and manages to revert him back to Guilmon. Takato and Guilmon find another way to digivolve to Mega: they fuse together and become Gallantmon, the true Mega form. Gallantmon and Beelzemon fight, and Beelzemon is close to losing. Jeri stops the fight on the last minute to stop death from happening. Takato's D-Power returns and is now gold.
The Tamers go to Zhuqiaomon's lair to confront him and to free Calamon. Henry made Suzie wait outside with Kazu, Kenta and Jeri, while Lopmon went with them to talk to Zhuqiaomon but Zhuqiaomon starts attacking them. Rapidmon does his best but he isn't strong enough. Suzie worried about Lopmon climbed to the top of the cave, held her digivice close and said "Maybe Lopmon can get by with just my prayers." Then her digivice started to glow and suddenly her digivice pulled her and flew her to Lopmon. Surprising everyone. "Suzie, How did you get here?" Lopmon asked. "You called me silly!" Suzie said. "I called you?" "Of Course, why else would I be here?" Suzie said. Then Terriermon convinces Henry who always hated fighting that to protect Suzie they had to fight. Then Henry fuses with Terriermon to become MegaGargomon to stop him but it's still no use. Gallantmon shows up to fight Zhuqiaomon, but Azulongmon, another Holy Beast Digimon, stops the fight. Azulongmon tells the Tamers that there is a program that threatens to destroy the Digital World. It is the D-Reaper, a program too powerful for the 4 Holy Beasts to stop. Rika fuses with Renamon to become Sakuyamon to fight the D-Reaper and the Tamers manage to get Calamon away from the D-Reaper. Calamon agrees to release the Shining Evolution to the Digital World so that all the Digimon can digivolve to Mega to stop the D-Reaper.
Back in the real world, the Hypnos and Monster Makers create an Ark to bring the Tamers back to the real world. Beelzemon de-digivolves back to Impmon, and Rika and Renamon go off to bring him to the Ark. Takato waits and soon the ark starts to leave without Takato or Rika. Guilmon begs the ark to stop and to everyone's surprise it does. Soon Rika and Kyuubimon return with Impmon and with Ryo and Cyberdramon in tow! As they all pile in to the ark the Digimon all return to their rookie forms. Then the ark starts moving again taking them all back to the real world. But just before leaving the Digital World, Kenta feels something in his pocket. It turns out to be a digivice and MarineAngemon as a partner. To their surprise, part of the D-Reaper manages to enter the real world and the threat of the real world begins.
3. The D-Reaper story covers episodes 42 to 51
The Tamers arrive at the real world, only to find that the D-Reaper is destroying their city. The D-Reaper forms agents to fight the Tamers, but the Tamers soon discover that to merge with their Digimon they need to become data in order to digivolve to Mega. Impmon finds self-redemption by going back to his former partners. His partners' love for him allows him to digivolve to his true form, Beelzemon. Beelzemon decides to help the Tamers to defeat the agents of D-Reaper and save the world.
Dobermon, guided by Alice McCoy, is sent by the Digimon Sovereign to turn himself into Digital Glide so that the Tamers can turn into data. The Tamers fuse with their Digimon to digivolve to Mega to fight the D-Reaper. Justimon, the Mega form of Cyberdramon, shows up to help them, along with the supporting Tamers such as Suzie, Kazu and Kenta.
The Tamers then learn that the Jeri who was brought to the real world was not the real Jeri, but an agent of D-Reaper who acts as her clone. They find out that the real Jeri is trapped in the kernel sphere of the D-Reaper. The Hypnos and the Monster Makers create Grani out of Ark in order for Gallantmon to fight in air. Beelzemon tries to save Jeri but fails. It fails because in order to reach Jeri Beelzemon threw everything he had at it but nothing worked! It was then that he called upon Leomon's strength to help him. However in doing so it reminded Jeri of Leomon. Even with Calamon's trying to push her closer to Beelzemon she wouldn't budge seeing Beelzemon made her think of Leomon and she was too frozen with fear and sadness to move.
The D-Reaper uses Jeri's depression to expand itself across the earth. Calamon goes into the kernel sphere in order to bring Jeri out of her depression. Mother Reaper is formed to guard the kernel sphere in which Jeri and Calamon are trapped. The Tamers use a special red card made for them by Shibumi to fight inside the D-Reaper zone. Gallantmon and Grani fuse together to become Gallantmon Crimson Mode. Gallantmon defeats the Jeri clone and saves the real Jeri and Calamon. The Hypnos activates the Juggernaut program in the hole on the ground and MegaGargomon sends every parts of the D-Reaper into that hole. The D-Reaper is defeated and the Tamers move out of the disintegrating zone with the help of MarineAngemon.
In the end, all of the Tamers' Digimon de-digivolve to their in training forms. Unfortunately, according to Janyuu, the Tamers and their Digimon are stuck in this conflict: If they keep their Digimon in the real world, both worlds will perish. When Henry learns that his father is the reason for this he knew it would happen. Henry shows his father he won't forgive him for what he's done.
The Tamers have to let their Digimon go back to the Digital World so that both universes get saved. After they let go of their partners, everything goes back to normal. But every so often Takato goes back to the hangout where Guilmon lived just to see if he was there which of course he wasn't. He felt bad because he'd promised Guilmon that they play again someday and was afraid he'd never fulfill that promise. Then one day he walked by it and was about to leave when something made him go to the hideout. As Takato goes to see we see a Digi gnome fly by. Once Takato got the hideout he say that the portal to the to the digital world was open and that he can see his and the other would be able to see their Digimon again.
