To try to guide you to go through them in the order that they're numbered. The higher the number of a dungeon, the more complex and harder it is. Or that's the idea, at least.

Nope. You do often need to get the treasures from dungeons in that order, though. For example, you need the treasure from dungeon 4 to get into dungeon 5. A lot of people find dungeon 5 to be easier if you have the treasure of dungeon 6, too, but that's another story.
If you wanted, you could even rescue the maidens in reverse order.

I can't recall offhand, but I remember you have to raise or lower the water level in various places, as well as use the hookshot to cross gaps once you have it. You might want to try looking for a walkthrough if it gives you too much trouble.

In general, I'd say the order of the list I gave above would be the difficulty list, also. I'd rank Vitreous very low on the difficulty, though, as it's quite easy to avoid all damage from him. Helmasaur King and Arrghus' main difficulty is that they move around a lot and you have to time your strikes just right. Blind's a relatively easy fight, but getting to the fight is sometimes a pain. Kholdstare's not much harder than Blind, but his dungeon is one of the toughest. Mothula might be the second most difficult, because there are a *lot* of Traps in his room. Trinexx is the toughest on the list, IMHO, just because you practically have to have two certain items to beat him, and he has some annoying attacks.
